1998 Honda Civic EX 4Cyl1.6L - Engine
When I start it in the morning and don't warm it up, when I put it in drive there it has a rough idle for a second.
After the rough idle, it goes back to a normal idle. Occasionally when I come to a stop, it'll rough idle again for a second or two. What could be causing that? This all started after I gave it a tune up. I did spark plugs and wires, distributor cap, air and fuel filter.

    One of the spark plugs may have been cracked while installing, one of the spark plug gaps may have closed because you maybe dropped a spark plug as you were installing it. One of the ignition wires may not be seated all the way. Remove all the parts again, install 4 new spark plugs and see.

    So I tries new spark plugs and that didn't work! Should I try new wires? I've tried reseating them several times, but it still does the rough idol when cold...

    Have you noticed any unexplained loss of any coolant from the radiator over time? This question goes to possible head gasket seepage of coolant into a cylinder after it is parked for the night.

    Yoiu need to plug in a code reader and see if any fault codes are stored that might identify a potential misfire on a specific cylinder.

    No I haven't noticed any loss of coolant.
